Nikos Lazaridis misjudged a long ball from Aleksandar Kolarov that enabled Dzeko to win possession before firing the ball beyond visiting goalkeeper Michail Sifakis on seven minutes.
He added a second goal four minutes later in thumping another low shot into the corner of the net from Carlos Tevez’s delightful pass.
Yaya Toure added a third with a deflected goal on 75 minutes from 25 yards to complete a satisfactory night for the home team.
Roberto Mancini’s side will face Dynamo Kiev in the last 16 with the first leg away from home on March 10 and the return leg a week later.
